Yerel Bacillus izolatlarının tiplendirilmesinde moleküler biyolojik yaklaşımlar / Molecular biological approaches in typing endemic Bacillus isolates

DNA düzeyindeki farklılıkları saptamak için kullanılan genotipik tiplendirmeyöntemlerinin ayırt ettirici özelliği klasik tiplendirme yöntemlerine görece çokyüksektir. Bu tez çalışması kapsamında, daha önce ?-amilaz, alkalen proteaz ve lipazüretkenliklerine göre seçilmiş ve manuel testler ile ticari kitler kullanılarak öntiplendirilmeleri yapılmış olan 25 yerel Bacillus izolatının 16S rDNA dizi analizi,ARDRA ve ribotyping moleküler tiplendirme yöntemleri kullanılarak adlandırılmasıve bu yöntemlerin G.Y.T.E. Biyoloji Bölümü Enzim Moleküler GenetiğiLaboratuvarında rutin olarak kullanımının sağlanması hedeflenmiştir.Bu hedefler doğrultusunda gerçekleştirilen çalışmalarda Bacillus GeneticStock Center (BGSC)'dan sağlanan Bacillus soyları referans olarak kullanılmıştır.Yerel Bacillus izolatlarının PCR ile çoğaltılan 16S rDNA'larının dizilimleriCEQ8000 Genetic Analysis System (Beckman Coulter®) cihazı kullanılarakbelirlenmiştir. Elde edilen 16S rDNA baz dizilimleri NCBI BLAST hızlı taramaprogramı kullanılarak GenBank veri tabanındaki nükleotit dizileriyle ?align? edilmişve yerel izolatların en yüksek benzerlik gösterdikleri Bacillus türleri belirlenmiştir.25 yerel izolattan 21'i için atanan tür adları, manuel ve ticari kitler ile elde edilensonuçlara göre önerilen olası tür adları ile uyumlu sonuçlar veriştir. Farklı bulunanizolatlardan P20 B. cereus grubu, P22 B. flexus, A28 ve A26 ise B. subtilis ilebenzerlik göstermiştir.Referans Bacillus soyları eşliğinde gerçekleştirilen 16S ve rrn ARDRAçalışmalarında Sau3AI, MboII ve CfoI restriksiyon enzimleri kullanılmıştır. rrnoperonunu çoğaltmaya yönelik PCR'larda özgül olmayan ikinci bir ürün gözlenmiş,PCR koşullarını optimize etmeye yönelik gerçekleştirilen çeşitli denemelere (enzim,primer tutunma sıcaklığı, PCR döngüleri, termal döngü cihazı, kalıp DNA'nınvözütlenme yöntemi vb.) karşın bu ürünün çoğalması engellenememiştir. Bu nedenle,rrn ARDRA çalışmaları, hem tüm izolat ve referans soyları içerecek şekilde safolmayan rrn-PCR ürünleri ile hem de seçilen 11 yerel izolat ve 10 referans soyunjelden izole edilen 4,5 kbç büyüklüğündeki rrn operonları ile gerçekleştirilmiştir.rrn-ARDRA jel profilleri, Vilber Lourmat Jel Görüntüleme Sistemi ilegörüntülendikten sonra sistem yazılımı BIO 1D++ ile, UPGMA (unweighted pairgroup match avarage) yöntemi kullanılarak dendogramlara dönüştürülmüştür. 16SARDRA profilleri ise, o dönemde uygun görüntüleme sistemi ve yazılımıbulunmadığı için, gözle incelenerek tablolaştırılmış ve referans soylarla benzerlikleriirdelenmiştir.EcoRV, ClaI ve HindIII enzimlerinin kullanıldığı ribotyping çalışmalarıkapsamında, rrn operonuna yönelik 5 primerden oluşan OligoMiks-5'in, ?DIGOligonucleotide Tailing Kit? (Roche) kullanılarak DIG-dUTP ile veya T4polinükleotit kinaz kullanılarak [?-33P]ATP ile işaretlendiği denemelergerçekleştirilmiştir. Her iki yöntemle de, pozitif kontrol olarak kullanılan 16S rDNAve filtre üzerindeki belirli bir bölgede alınan spotlar, oligonükleotitlerin etkin şekildeişaretlendiğine ve özgül olarak 16S rDNA dizilerine tutunduğunu göstermiştir.Ribotyping ve rrn-PCR yöntemlerine yönelik optimizasyon çalışmaları devametmektedir.Gerekli alt yapının tamamlanmasının ardından AFLP, DNA-DNAhibridizasyonu gibi ayırt ettiriciliği geçerli diğer yöntemlerin de yerel Bacillusizolatlarının moleküler tiplendiriminde kullanılması planlanmaktadır. Buraya dekyapılan çalışmalardan elde edilen bulgular, P20 ve P22 soyları için daha önceönerilen tür isimlerinden bütünüyle farklı türlere işaret etmektedir. Diğer molekülertemelli analizler sonucu elde edilecek veriler özellikle bu iki izolatı sınıflandırmakadına ayrıca önem taşımaktadır.

Genotipic typing methods which are used for detecting differences at DNAlevel has a relatively higher discriminatory power than the classical typing methods.The aim of this study was to identify 25 endemic Bacillus isolates, that arepreviously selected on the basis of ?-amilase, alkaline protease and lipaseproductivity and preliminarily typed by using manual tests and commercial kits, by16S rDNA sequencing, ARDRA and ribotyping methods and to ensure rutinutilization of these methods in Gebze Institute of Technology, Biology Department,Enzyme Molecular Genetics Labortory.In studies carried out to achive these goals, Bacillus species supplied byBacillus Genetic Stock Center (BCGS) were used as referances. PCR amplified 16SrDNA sequences of the endemic Bacillus isolates were obtained by CEQ 8000Genetic Analysis System (Beckman Coulter®). These 16S rDNA sequences werealigned against the nucleotide sequences in the GenBank database using NCBIBLAST tool and the highest similarities were determined. When the potential speciesnames assigned depending o the results of the manual tests and commercial kitsevaluated 21 names out of 25 were matching. However, P20 seemed to be a memberof the B. cereus group, P22 showed maximum similarity with B. flexus, while A28and A26 isolates were similar to B. subtilis.Reference Bacillus species accompaniment to the endemic isolates wereincluded in 16S and rrn-ARDRA studies and Sau3AI, MboII and CfoI restrictionenzymes were used for the analysis. During the experiments of PCR amplification ofthe rrn operon, amplification of a second unspecific product was observed. Despitethe effort to optimize the PCR conditions (enzyme, primer annealing temperature,PCR cycles, PCR machine, the extraction method of the template DNA), theproduction of the unspecific PCR pruduct couldn?t be prevented. Therfore, rrnviiARDRA studies were carried out, including all the endemic isolates and referencespecies, with both impure rrn PCR products and the 4,5 kb rnn-operons of selected11 endemic isolates and 10 reference species which are derived from the gel. rrn-ARDRA gel profiles were converted into denogrames with BIO 1D++ systemsoftware using UPGMA (unweighted pair group match average) method after imagecapturing with Vilber Lourmat Ifinity-3026 WL/26M. 16S ARDRA profiles werevisually evaluated because of the lack of such a system then.In ribotyping studies EcoRV, ClaI and HindIII enzymes were used andOligomix-5, which is consisting of five primers targeting the rrn-operon, was labeledwith both DIG-dUTP and ?-33P-ATP in seperate experiments. With both approachesbanding patterns obtained only for 16S rDNA which was used as a positive controland in a small area on the membrane. These results indicate that the oligonucleotideswere effectively labeled and specifically binding 16S sequences. The optimizationstudies for ribotyping and rrn-PCR still last.Methods such as AFLP and DNA-DNA hybridization has a highdiscriminatory power and we are planning to use these methods in molecular typingof endemic Bacillus iolates, too. Evaluation of the results obtained with all of themethods performed showed that P20 and P22 isolates are showing no match with thepreliminary typing results. Utilization of other molecular typing methods would bevaluable esecially for these two isolates. |
